The first mission of the USS Atlantis was a tough one. Being the first ship into the Gamma Quadrant for quite a while, to establish a friendly relationship with the once hostile races. The Draysian government was the first to contact the Federation about a possible alliance between the two, or even admission into the United Federation of Planets. But while the mission continues, a question arises among the crew...
Are they after our friendship, or after our technology?
Second Mission
U.S.S. Atlantis:"Sphere of Influence"

With the departure of their former Commanding Officer, Commordore Essar Quinn, the U.S.S. Atlantis and her crew have recieved orders from Starfleet Command to investigate a nebula in a sector of space considered unknown to the Federation expanse. With the newly appointed and promoted command crew Captain Ellie Charlile and Commander Alfred Torn take charge and so the mission begins. But will this mission turn out to be the boring scientific endevour they had all been led to believe or will the distress call of a disabled merchant vessel draw them into something else? Only time will tell...
Third Mission: Enemy Within
"The Enemy Within"

The Atlantis has undergone another Change of Command as Ellie Charlile departs with her son. Commander Torn is left in temporary command and has allowed the crew shore leave on Tau Epsilon 4 while a planetary survey is conducted. Shore leave ends, however, when three crewmembers hijack the Atlantis and order the ship to proceed to Ogawachi Prime, the homeworld of their 'Creators'. These three crewmembers, who turn out to be androids impersonating members of the crew, are programmed to return to the Creators by any means necessary. But their programming doesn't include the possibility that the Creators are dead. When the Creators turn out not to exist anymore, the androids refuse to believe what they think are lies. Will the androids recognise the truth for what it is, or will these "lies" be the downfall of the crew of the USS Atlantis?
Fourth Mission: Ghost Ship

The USS Atlantis receives a distress call from what appears to be a ship without a crew. Diverting course to investigate, the crew of the Atlantis soon finds that the ship is impossible to reach by transporters: a cloud of ionised gas is interfering with the transporters, and is moving closer to the disabled ship. The new First Officer, Commander Velden, leads an away team to the derelict vessel in the Gamma Flyer Borhyas to find out what happened to the ship, while Captain Torn waits anxiously to see if there is anyone left alive over there. But when the away team's life signs start disappearing, it's not the original crew Torn has to worry about. Two more away teams are sent to the derelict ship using shuttles, but soon their life signs begin disappearing too. On board the disabled vessel, the away teams quickly find that the ship might not be as lifeless as they originally though. With crew members dying under mysterious circumstances, tension among the away teams runs high. Can they escape before this haunted ship claims any more lives... Or will they, too, wander the corridors of this ghost ship forever?
Fifth Mission: Shore Leave
"Rest, Refit and Relaxation"
Out of game duration: August 2005 - October 2005.
When the Atlantis is chosen to become part of the new Frontier Fleet, a special transwarp-capable task force, the crew hurries back to the Alpha Quadrant and to the Utopia Planitia Fleet Yards in orbit around Mars, where the Atlantis will spend the next six months undergoing a refit. Faced with six months of shore leave, the crew spreads out to various parts of the known galaxy. Lieutenants Andersson and Jomorr go to Mars to offer their condolences to the family of one of the officers who died during the mission to the ghost ship, Lieutenant Montgomery and Ensign Vil take a trip to Deneva, Captain Torn is pleasantly reunited with his wife, and commander Velden spends his six months of shore leave in command school and as First Officer of the USS Escher. But, as usual, the crew is unable to stay out of trouble. Unable to call on each other for help, the crew of the Atlantis must face emotionally painful but also life-threatening situations. When the six months are over, will the crew need shore leave again to cope with these six months... And will the Atlantis still have a crew?
Sixth Mission: Fleetwide Mission
"Torn Away"
Out of game duration: October 2005 - January 2006.
The now-transwarp-capable Starship Atlantis sets out as part of the new Frontier Fleet to continue exploring the Gamma Quadrant. Using transwarp, the crew is able to fly deeper into unknown space in less time.
While exploring a star system, though, a subspace rift opens and swallows Captain Torn. The Atlantis itself is subsequently attacked by dozens of other subspace rifts, which are all firing torpedoes at the starship. Unable to defend themselves against a force this powerful, the Atlantis heads towards a nearby nebula, where the crew will be safe from these attacks. The nebula, it turns out, is claimed by the Dominion, who immediately send vessels to intercept the Atlantis. When the crew is told by the Vorta to leave or be fired upon, Commander Velden stands before the most difficult choice of his career: he must choose between death at the hands of the Dominion or death at the hands of the rifts.
Captain Torn will not be able to help his crew -- unfortunately, he is being held captive with the other commanding officers of the Frontier Fleet and is in danger of being put to death. With the Captain separated from his crew, will any of the crew survive?
Seventh Mission: Convoy Duty
"Convoy Duty"
Out of game duration: February 2006 - December 2006.
When the Atlantis answers a distress call deep inside the Gamma Quadrant, the crew finds a large convoy under attack by a fleet of pirate ships. The pirates are quickly dealt with, but the convoy's escort ships have been destroyed. Captain Torn is asked to help the convoy to reach their destination safely. Torn agrees and the "L'tari" convoy sets course for Helteka, an irradiated planet in dire need of assistance. The convoy is on its way to provide food, support and medical supplies.
The recent attack has left many convoy vessels damaged or without a skilled officer to take command. The crews of the convoy ships are all volunteers who know little about taking command, so Traa asks the Starfleet crew to take command of some of the vessels. Nearly the entire Atlantis senior crew leaves the starship to command their own freighters... But many of them have not realised that a command of their own brings with it not only rewards but also major difficulties. When the convoy is subsequently attacked again, the new captains of the L'tari convoy vessels must defend their own ships against the pirates, while the Atlantis is being kept busy itself. Without reinforcements, will the various crews reach Helteka in time to save the dying population... Or will they themselves die trying?
Eighth Mission: Ring of Truth
"Ring of Truth"
Out of game duration: December 2006 - May 2007.
Aorya III, located inside the Gamma Quadrant, is known to its inhabitants as Acebi -- a pre-warp race of people who are fanatical about upholding the truth. Because initial reports deem them almost ready to launch their first warp ship, the Atlantis is sent there to stealthily investigate how the Acebi would respond to the Federation making First Contact with them after their warp flight is successful. To learn more about them, an Away Team is sent down to the surface, surgically altered to appear to be Acebi. On the surface, they find that the Acebi's devotion to truth permeates their entire society. When they are captured for telling a lie, they find out exactly how far the Acebi's devotion to truth goes: they are forced to wear necklaces that punish the wearer with an electrical shock every time he or she tells a lie. Sworn to uphold the Prime Directive, the Away Team has no other choice but to lie about their identities... But with the electrical shocks increasing in intensity every time a lie is told, it is only a matter of time before one of the team breaks... or dies from the shocks.
Ninth Mission: Conundrum Continued
The disappearance of the USS Birnam, so close to the Romulan Neutral Zone, has Starfleet worried -- are the Romulans responsible? Has the crew of the Birnam defected? Starfleet sends the Atlantis to investigate.
